The European Molecular Biology Laboratory (EMBL) is a world leader in scientific research and at the forefront in the development of cutting-edge technologies. In order to support its research teams, EMBL has set up a number of core facilities and data science services that support its scientists and visitors from member states. These services include the Bioimage Analysis Service Team, which develops and provides solutions in advanced image and data analysis. To this end, the team collaborates closely with EMBL’s light-, electron- and X-Ray microscopy facilities, IT services and image analysis research groups.
A collaboration between EMBL Hamburg, EMBL Rome and EMBL Heidelberg has been awarded funding from CZI to link the detailed cellular morphology of a tissue with its repertoire of macromolecules: High Throughput X-ray Tomography to Targeted Spatial Transcriptomics (HiTT2T). As part of this project we are seeking a motivated research software engineer in the field of bioimage analysis to develop computational methods for multimodal 3D cell and tissue characterization, correlating X-Ray imaging morphometrics with spatial-transcriptomics.
Your role
The successful candidate will work at EMBL Heidelberg in the Bioimage Analysis Service Team in close collaboration with the Kreshuk Group, which develops machine-learning methodology for image analysis. You will also interact closely with the EMBL Hamburg and Rome teams where the volumetric X-Ray and corresponding spatial-omics imaging data are produced. Your work will entail multimodal image registration, segmentation, and correlation of X-Ray morphometric features with spatial-omics gene expression measurements. In addition to potentially discovering disease relevant information on specific samples, you will employ best software development practices to develop analysis modules that can be reused by other researchers for similar data.Apply now

You have
Candidates should have a university degree in life or computational sciences, physics or engineering, preferably with a PhD or equivalent experience. Familiarity with machine learning methodology (in Python) using modern software development practices (Git) is essential. You have curiosity and motivation to work in interdisciplinary projects, and are eager to get to grips with relevant areas of biology and the technologies used in biological research. You are skilled in planning and execution of research projects, and you have the ability to work effectively both independently and as part of a multidisciplinary team. Fluency in English is compulsory.

A background in microscopy and image analysis technologies, e.g., in the context of tissue imaging, is preferred.
